If a battle is in progress and you're paused and enter the Sensors Manager, you're bombarded with rabid beeping and pinging. Normally when you are not paused and enter the SM, a plip is emitted by each 'scanning sphere' of combat per second or so. So when you're paused, these spheres ought to be silent. But instead they run riot in your speakers.

If you reassign a Control Group previously assigned to Strike Craft while those Strike Craft are docked, then they will still think they are part of that Control Group. Even though pressing the hotkey will not select them, the old units keep the hotkey superscript.

If you enter PilotView on a Sensors Array, the view is upside down until you issue a Move command to the Sensors Array

If you enter PilotView on a Taiidan Resource Collector, there is a strip across its view

Homeworld seems to leave it entrails in the TaskBar of Win98. It can often be removed by clicking it several times (although it is already 'indented' to show that it is the focused window). If that does not fix it, open a window (My Computer will do) and then click the Homeworld task button. On occasions this system artifact has caused my computer to hang but mostly it's just annoying.

The unpatched version only scans the first CD-ROM drive for the Homeworld CD. In v1.04 this is fixed so that it can be in any CD drive on the system and Homeworld will launch okay.

For all the D3D and OpenGl high-tech bits of the GUI, Homeworld will complain bitterly if your windows TaskBar is set to 'Auto hide'. On some systems, it will also freak out if 'Always on top' is checked.
